Rollercoasters with more than a 3 train operation!

Any of the major Disney coasters (take out the small Vekoma Rollerskater designs) run at least 3 trains. Most of them have more than three trains active at the same time (active = not in load/unload, stopped on the lift, or in the holding brakes).
that would be awesome if the station was like on the x flight and they ran 2 trains per track
All the Disney BTM ( Big Thunder Mountain ) can run 5 trains and guess what... at DLP, stacking equals... breakdown!!! Yep, the ride will shut down if for some reasons, one of the train in the station can't leave. The cast members got 48 seconds to send a train, at 49... Start pushing the train!!!

On DLP Space Mountain, 5 trains operation is possible. That's how its goes... One train at the bottom of the catapult ( cannon ), one doing the first part of track ( zone 3, the sidewinder part ), one in zone 4 ( corkscrew ), one finishing the ride ( zone 6, tongue ) and 2 in the stations. Timing is crucial. Every 36 seconds, a train must leave a station!!! Or you have a block violation in the zone 6 brakes! Thus, the next train stop on the B lift and the other in zone 3 brake zone.

Thus, BTM can pull 2450 guests per hour and SM 2350 an hour.

I almost forgot about Space Mountain at Disneyland. 13 train operation.
Wild Mice CAN run many trains (more blocking than riding), and I'm sure I've seen WildCat coasters running 4 or more, including CP's. If I'm not mistaken, I remember RC! magazine saying that Scenics (like Vuoristorata) can run several trains.

The key to capacity is the dispatch interval. And there is a limit to how short the interval can be...you need time to roll the train into the station, unload it, reload it, check it, and send it off, and that is limited to about a minute for that whole procedure.

This means that the number of trains that can run on the ride is going to be limited by the length of the ride. A 2:40 ride with a 1:10 interval can't really run more than three trains because there simply isn't enough time to move those trains through the station. Of course, if the ride time is longer, that makes it possible to run more trains, but the result is equivalent capacity . A 5:20 ride with six trains still has a 1:10 interval, and thus the same capacity as the shorter ride with half as many trains.

Disney gets around that problem by using two stations, so that instead of a 1:10 interval with three trains, they can run six trains at a 0:35 interval on a 2:40 ride. That brings up another problem, though, and that's the problem of what transit folks call "headway" or the distance between trains. Remember, the ride has to have enough blocks on it to keep the trains from colliding, and those blocks have to be separated on the ride based on the time required for the trains to get through them. This means the ride has to maintain a fairly consistent speed from cycle to cycle, and the blocks have to be carefully located so that the trains don't stack on the block brakes.

Here are the ones with more than 3 Train Op

All the Big Thunder Mountains at Disney Parks - 5 Train Operation
Space Mountain at DLP - 5 Train Operation
Indy Backwards at DLP - 5 to 6 Trains
Oblivion - 6 Trains(Did Run 7 Trains a few times in 1998 when it opened)
California Screamin - 6 Trains???
Rock N RollerCoaster - 5 Trains
I may be wrong but I don't think Rock N can run 5 trains. Theres only 4 blocks (launch straight away, mid course, board station, exit station). If I remember right doesn't the ride have to have one more block than train? I'm pretty sure it just runs the normal 3.

BTW, Dueling Dragons runs 6 combined.

As for Manhattan Express, they can run 5 thanx to two final break runs, a midcourse, a prelift brake (as with most Togo's with more than 3 trains), and a load/unload section. However, they usually run three and only four when it is very busy. Its good to keep that extra in storage, but ready as if something happens to one you have a backup without the reduced capacity.

"ok everyone go ahead and pull down on your shoulder restraint so you feel nice and stuck!"
Oblivion runs 7 but I believe it can actually handle 8, though not entirely sure on that last point.

"'cos you know, it's strange! You stand in a library and go "AAAAARRRRGGGHHHH" and everyone just kinda stares at you, but if you do the same thing on a aeroplane everyone joins in!"
Wild Mouses, if you count those as trains
