I would definately go with SFNE and Lake Compounce because they are two of the best parks and I can't wait to get back there this summer because it has been way too long. SFNE has S:RoS which is an amazing coaster and my personal favorite and LC has Boulder Dash which is a great woodie in my opinion.
So I would go with SFNE and LC as two great parks to visit. Believe me, they are well worth it!!

Hard to say...As a park, Indiana Beach runs CIRCLES around MichAd. But MA has Timbers, so you'd miss that coaster.
Indiana Beach has *tons* of charm and Cornball is absolutely great. If given then choice, I would most likely go to Indiana Beach, but on the other hand, there is no ride quite as impressive looking as Timbers.
Do both, they're only like 3.5hrs apart. :)

You are comming from KC right? If so you can drive to SFStL do the park and drive home in the same day (I do it the other way around - drive to WoF several times a year)
MiA is nowhere near Holiday world or Kings Island... Your best bet would be to fly to Louisville (Southwest - you can usually get really cheap rates) and do HW, PKI, and Six Flags Kentucky.
Michigan's Adventure (apart from ST) is pretty much a bore as far as park experiences go. Indiana Beach, on the other hand, ranks right up there with the likes of Knott's, Knoebel's, and Kennywood as far as places I would like to spend the day at.
I also should mention that while I don't like Michigan's Adventure much on the whole, I have no problem with traveling three hours one way to ride Timbers.
