I've read at other sites that changes have been made to the trains of some sort and they have tested the ride with them.

Quite simply, superstition. Sure it was a major problem (thankfully no one got seriously hurt), but it could have been quickly and safely fixed. (Several weeks perhaps...several months at the most)
But, the Japanese culture has a level of superstition AND especially perfection that we don't havein our culture which resulted in the long time.
