Millennium, 4 1/2 hours (twice) in 2000
Dragster, 5 1/2 hours opening day, 4 1/2 hours a week later
X, 3 1/2 hours one day, 4 1/2 the next.
Those are the only ones I would consider waiting that long for. I usually consider any wait under 1 hour for a "major" ride a short line and will happily wait in it. The only one in recent memory I've said no way to was a 2 1/2 hour wait for Goliath at SFMM - no way that ride is worth that wait.
Edit: Forgot, flat rides:
Tomb Raider: 2 1/2 hours (last year)
Pitt Fall: 2 hours (opening year)

Face/Off: 2 hrs.
Rocket Rods: 2 hrs.
De-lay-ja Vu SFGAm: 1 hr, 45 min.
If you arrive at a park early, or ride toward the end of the evening, you can typically avoid some of the hellacious waits described by others above. I can't imagine waiting for 3+ hours to ride anything.

2 1/2 hrs for Volcano: The Blast Coaster on memorial day(VERY busy day)
About 3 hrs for Wicked Twister on my 2nd day (2 day trip) to CP last year. Me and my friend got in early with hotel advantages, and waited that long to be sure we got to ride just incase it broke down for the day while we werent there. Turned out to be worth it, was our 2nd fav ride in the park(in back row).
