Disney seems to be aware of the distinction between Avatar as a film and Pandora as an environment. As long as they de-emphasize the events of the film (namely the evil corporation and the invading mercenaries as well as the entire concept of transplanting one's consciousness into an avatar) and instead focuses on an immersive alien world the land should work on the whole.
I have a feeling we might still see "evidence" of the events of the film throughout the area, although I'm not sure if most guests will remember/care how abandoned research facilities and military camps tie into anything.

I agree with avoiding the evil corporation and invading mercenaries bit, but I could totally see Disney pulling off a create-your-own-avatar type attraction. Might be pretty cool to see what you would look like as a Na'vi.
