My coaster buddy and I were also at SFMM on Sunday, 10-28. We waited in the morning for Deja Vu (a little over an hour) and the train right before us did the same thing you described. One of the engineers/mechanics came into the station and did a manual override. We were waiting for row 16 so we got to see the whole operation. He was able to bring the train back into the station but couldn't get the floor to come up to unload the passengers. Since they couldn't unload the passengers to test the ride once it was fixed, they left them on the ride and then gave them a re-ride for the inconvenience. Only six people got off before the re-ride. We then got to ride, and I agree with you, the last row (two outside seats) is an incredible ride. You really get pulled around the butterfly turn. We checked out the line twice later in the day and the wait then was two hours or more so we concentrated on the rest of the coasters. RR twice, front row; Goliath twice, back then front; Batman twice, front then back; S:TE; Ninja; Flashback; Colossus backwards; Gold Rusher (for old time's sake); and Viper. We had also gone for Fright Fest and waited for Willoughby's Haunted Mansion when it first opened at 5:30 p.m.and then used our Fright Fest Fast Lane passes for front-of-the-line access to all three mazes after that. This was a great way to do it since the lines got pretty long for all three mazes. I didn't have to buy the passes because I won them in a contest but I would recommend it for those who don't want to wait in the long lines. It would have been difficult to do all three mazes by 10:00 p.m. if it weren't for the Fast Lane passes.
