At Islands of Adventure do they have any kind of transportation to get you from one side of the park to the other, or do you just walk?
Also, is there enough "stuff" there to keep you busy for two days?

Just spend a day at IOA and a day at Universal.
My family gets two, two-day passes from this promotional thing, but I'm not sure if we can go to one park one day, and then the other park the next day.
So the pretty much walking is what gets you around.

It is not that big of a park, but I think there is a ferry that goes across the lake.

There are currently 11 coasters with the name Batman, 8 with the name Superman and 22 with the name Boomerang. Batman and Superman: The Ultimate Chiller Knight Flight Krypton Escape Ride.
The boat will take you across the lake, but it won't get you there any faster than walking.
Unless the park is ungodly busy, you can easily do everything in one day - or just stay at one of Universal's hotels so you can cut to the front of all the lines.
You can easily do it all in One Full Day, you will even get plenty of re-rides on Hulk and DD no problem whatsoever. Do 2 Days if you want to fully enjoy the whole park(Check out all the themeing, Ride DD and Hulk many times over etc) but I still suggest 1 day. I would also suggest just the one day at Universal too.
