Didn't go to USF, but all the big (coasters, water rides, Spidey) rides at IOA had single rider lines at different times. It was strange, because during a single day I saw the single rider line for Spiderman come and go three or four times, and it didn't seem to relate to regular line length.
SWO didn't have single rider lines, but Kraken was eating people. It was no more than 15 minutes the entire day. JTA's "bad" capacity makes it a much longer line.

The last I can remember, single rider lines were on Hulk, Spiderman, Dr Doom, and Jurassic Park. I think MIB at USF has a single ride line too. No other parks in FL have the single rider line, which is a shame. Kraken rarely has a long line, and Atlantis shouldn't be bad early on.
On a good note, there is a new FL lottery special and you can get a 2 yr pass to USF and IOA for $159. I think you need to be a FL or GA resident, but I'd check w/ your local AAA ofice because I think they are selling them there too!

Don't forget about Hulk, thats an awsome coaster. What I did when i was there is, went to DD first, no line for about an 1 1/2, tons of rides. Then I went to Jurassic Park, which also had no wait. By the time I was done on JP and DD, everybody that had done spidey and Hulk in the morning were on there way back to DD and JP. So I then went to Spider-man, which had a 20 minute wait, rode that alot, and then rode Hulk, which only had a 20 minute wait.
Universal Studios usually doesnt have that bad of lines for anything. The most packed line for us was MIB, but it was worth it. We didn't get a chance to go to SWO, but im sure it wont be to bad there.

Somedays it's just not worth chewing through the restraints.
I was just at IOA last Friday. This is the order I suggest, given that you get to the park a good 20 min before opening.
Run to Hulk and do the front seat. If you try later the front seat will command an extra 40 min wait. Then do Spiderman and Fearfall (S&S towers). After that I would do Toon Lagoon and JP. If you wait until it is hot to do Toon Lagoon the lines get to be an hour long.
Then go back to Marvel Super Hero Island and get Express Lane passes for Spiderman and cross into Suess Landing. Then do the Lost Continent, Flying Unicorn and then Dueling Dragons. Also do Poseiden's Fury. By the time you go back to Marvel Super Hero Island the lines should be minimal.
The line for Dueling Dragons never gets too bad (usually under 20 min). Hulk gets bad right after opening but cools off (25 min midday). Spiderman gets long early and stays long (45-85 min). During the heat Toon Lagoon rides get up to an hour, and JP River Adventure gets up to 45 min or so. Suess Landing rides get up to half an hour, but they are worth it.
as far as i know, all the big rides at IoA has the single rider que. i used it on dueling dragons, incredible hulk, and dr. doom. its a great privelage. i got 4 straight rides on hulk in about 10-15 mins(at night too ;-)
also keep in mind that it is very likely you will have time to go back to IoA after USF if you have the time. there isnt so much to do at USF, and IMO it wasnt too satisfying. me and my family(me, younger bro, younger sis, grandma, mom, and dad)only spent a couple hours there and we really werent too pleased with it, but thats just our opinions. also, me and my dad are the only thrill riders in that group, so it wasnt just because there werent any coasters there.

Definitely get Express Pass (Universal's version of virtual queing) for Spiderman. That is a necessity unless you get there first thing when the park opens. Plus, if you DO get there early but want to go on it again later in the day, EP is the best way to go.
I also found EP helpful for MIB at Universal after waiting in a 50 minute long line the day before. Tell me I don't learn from experience! ;)
