Blocking and Timing

Try to set the min. wait time for dispatch to a longer period so that the train won't stop on the lift.

Yeah I don't know why everyone calls the train stopping at the top of the hill a 'bug' or the game just messing up. It's a part of the block system! If it did not do this, that would be the real bug. If you don't like it adjust the timing or just turn off the block mode!
This is why real coasters have dispatch timers! And if something happens to the train ahead of the train on the lift, it will stop on the lift.... so this feature is very real.

One thing I noticed is that on some of the sample coasters (Nitro and Medusa at Great Adventure) have some issues with trains constantly stopping on the lift.

That's not an issue with the game, but an issue with the design. I've had rides do that as well, and you have to move the block elsewhere or change the dispatch timing.

Of course, the "Six Flags" rides in the game are terrible. I don't doubt that Sawyer had nothing to do with them.

Yea, that's what I meant to say - just that the recreations of the Six Flags rides have blocking issues. The trains do stop up there for a reason (block in front not being clear).
